I think it could be Jane's thoughts, that he knows he should walk away from Lisbon to protect her but he can't bring himself to do it because she knows him better than anyone else.

I also think that this part:

Could be him leaving to get Red John and him telling her to let it happen (his revenge) and to find someone better for her.

This song, In Her Eyes by John Groban, I can say it's my Jane/Lisbon anthem. I truly love this song and it always reminds of them, because if fits them so absolutely and perfectly for me.
